    One question we had: are interactions that span TAD boundaries real? This was partly down to subtleties of how TAD boundary is defined. There are a handful of cases, strongly supported by ASE, that span TAD boundaries, but they’re rare (0.2% of all interactions)

    Another suggestion was to test the model using simulations. The upshot: it does pretty OK until you start to have complicated scenarios with multiple causal variants acting in different ways on both peaks.

    One nice example: effect directions are highly concordant between pairs of peaks that are predicted by our model to be causally interacting, but random for those predicted in be driven by two independent causal variants (Fig 2D, E)

    The main comment from the reviewers was that we needed to try a few different ways of computationally validating our results. Ultimately, this lead us to include an entirely new figure (2) with these results.
